But the real question is, why do they go through the trouble of changing the flight numbers?
It's not such a big deal I guess. If you look at SN, they use flight numbers starting with 8 for code-share flights operated by others (e.g. SN8803 for the United flight UA973 to Chicago).
By the change of number, maybe LOT wants to emphasize that it is now their own operation, even though the planes are Nordica.

Nordica discontinued flying on its five remaining routes — from Tallinn to Kyiv, Copenhagen, Trondheim, Vienna and Vilnius — until the competition situation has improved. Services to Stockholm, Brussels and Warsaw were taken over by LOT Polish Airlines in July 2019.

Nordica is currently flying from Stockholm Arlanda to Arvidsjaur and Gällivare...

Regional Jet, which rebranded as Xfly, will expand its fleet with seven E190/E195s by the end of August 2020. Four of the seven planes will serve the routes operated by LOT Polish Airlines and the remaining three will replace CRJ900s.

Estonia’s government should stop pumping funs into Nordica and instead invest in airBaltic (based in Latvia) to create a joint Baltic airline based on the SAS model, says former EU Transport Commissioner Siim Kalla.

LOT Polish Airlines is reportedly looking to sell its shares in Nordica for around €1 million. The Polish carrier owns a 49% stake in the airline.

Nordica is still awaiting state aid approval from the EU so that the state can support the airline with €30 million. The condition for increasing the share capital is the merger of Nordic Aviation Group, Regional Jet and Transpordi Varahaldus. In addition, Nordica must submit a plan to resume flights from Tallinn. The state also wants to buy the 49% stake of Regional Jet that is held by LOT.

Estonia economics affairs minister Taavi Aas says there is no current plans to privatise Nordica, as saving the airline from potential bankruptcy is the priority.

Nordica signed a preliminary agreement with LOT to buy out a 49% stake of Regional Jet. It is also a precondition for Nordica to receive US$35million in state aid.

Nordica to obtain the US$25 million of state support next week, as there have been sufficient assurances that Nordica’s negotiations with LOT to buy out Regional Jet will be completed.

Nordica says losses for 2020 will amount to roughly €20 million, with €28 million in state aid to be used to cover the loss. The carrier will terminate the LOT Polish Airlines 49% stake in Regional Jet November 2020 end, as Estonia wants all subsidiaries to be owned by Nordica. In addition, aircraft asset manager Transpordi Varahaldus will be merged with Nordica soon.

Actually no idea what Eesti government is planning with this.
So, Estonian tax payer money has been spent to bail-out Nordica, which makes sense at some point. Just, Nordica is only flying for others, and not from Tallinn (or Tartu or Kuressaare). It actually just made sure Nordica can fly for LOT and SAS.

There's also no clear idea what routes Nordica will fly, the set up of the company is very complex.
Nordica does not own the planes, Transpordi Varahaldus does. Nor does Nordica own the IATA code EE, Regional Jet does.

We'll see what happens. At this moment, it is very difficult to get to/from Estonia. Thank Earth for airBaltic, I feel more and more they'll be the home carrier for all the Baltics

There was no clear strategic plan than fly to Warsaw, Budapest and some other cities. These are only European flights. AirBaltic arrived and it makes things worse for Nordica at the time being. It is like a ghost airline...

Estonian government confirmed that it will support the Nordica share capital by €21 million and provide a loan of €8 million to the airline.

Nordica will probably not need more state aid, and a possible privatisation will not be considered in 2021, says the Estonian Minister of Economy.

Nordica has been recognized as a legal successor to the now-defunct Estonian Air and sister company Transpordi Varahaldus, and as such owes €1.5 million to former employees, while outstanding creditors can file claims with the courts as well.

Nordica was issued an international airline code — “ND” — allowing the airline to fly under its trademark and code. Nordica will begin flying in Sweden under the new code from the start of August 2021, that is when its cooperation with LOT Polish Airlines ends,
